I don't think the Payment # field has found its way into the NetSuite API yet, at least not as of 2012.2. If you check the NetSuite Schema Browser (search within the NetSuite Help Guide) and look for CustomerPayment object (within transactions customers.xsd), you won't find any mention of Payment #.
Once this field gets in the API, it can be used from within the connector.

Thanks for your reply.
I have checked and I could not found Payment # field in Netsuite Help Guide, but it is display in my Payment Object.

Regarding autoApply, I don't think I've used that in the past: the payments imported were always explicitly associated with one or more invoices.
With that said, if you take a quick look at the NetSuite Help Center (search for "autoapply"), there's a specific discussion about how the request needs to be populated for autoApply to work. I would suggest starting there...
If you find the right combination of request values, please feel free post it here to share with others. Thanks!
