Molecule - Atom Vmoptions File

Is it possible to have a unique atom.vmoptions file for a molecule.  We are having challenges on getting Dynatrace monitoring tool when the atoms are clustered (molecule).  We have to atoms (001) and (002) that are clustered.  I updated the shared "atom.vmoptions" on the network storage.  However, starting up the atoms were unsuccessful.
