How would I re-join two branches in a process back into a single branch of execution? Can it be done?

The technique you are looking for is to use a sub-process with a Return Documents step to bring all of the documents back into the parent process at the same point. The
Return Documents Step Example
covers this scenario quite well.
To expand a little further, your question highlights Boomi behavior that is important to understand: Each branch of execution continues through to the very end before the next branch is executed. In the example below, the 10 Purchase Orders from Branch 1 are processed all the way through to "End and continue" before Branch 2 kicks in with it's 20 Purchase Orders, and proceeds all the way through to "End and continue". I believe what you are asking is, how do I merge those two branches so that all 30 documents flow into the "Data Process 2" step together as one batch, and then proceed together from there to the End. As per the above documentation, the answer is to put your branches in a sub-process.
