Can a Trading Partner Start shape read in a 997/999 EDI File?

I have an EDI application that can support a number of transaction sets without issue (270,271,276,277,278,820,etc). These files can be read in and processed as expected using the Trading partner start shape and subsequent processing shapes, however when I try to read in a 999 edi file into the start shape of my process it will read the file in but it does not process it. Normally there are three documents that appear after the successful completion of a test run

 

3 Shapes

1.) For reading in the input file

2.) For generating the ACK message

3.) For processing the file iteslf

 

with the 999 file I only get the first document to appear after a test run and it does not get processed. Is this due to the fact that the file is itself a functional acknowledgement or is it misconfigured somehow?
